Are flamed or birdseye maple necks stable over long periods of time?

Not in my experience. Flame is worse. I had two go unstable and will never buy another unless it is Roasted. I had a Roasted BE and it was fine.

With that said I just got a Suhr with a Roasted 3a birdseye maple neck and board and it is downright flat out awesome.

Have owned guit w/a birdseye maple neck with a rosewood fb since 95 and it's never given me any trouble to speak of. It has a pretty thick slab of rosewood on it, don't know if that has helped with stability or not. No clear coat on it either.

Yes you can get lucky. With Roasted or torefied though it is guaranteed
