The plugin that is running the IR needs to do low latency convolution. If the IR is processed in the usual way an FIR filter is handled, the delay is long, equal to 1/2 the length of the IR in samples! But most plugins that advertise themselves as IR plugins do low latency convolution.

Does the guitar have a treble bleed circuit on it? That would go a long way towards making sure highs are kept when turning down its volume knob. I think something is happening on the front end of the amp. Maybe input impedance at the guitar input jack of the amp is changing between the cases...

That explains it. Looks like a cathode biased amp can be adjusted by replacing the bias resistor. If that's the case, it's too bad there's not a pot so it can be fine tuned.
