Cool tone! The JB seems to have more fuzzy/woofy scratchiness going on for a lack of a better description. The Aldrich sounds tighter and better 'reigned in'.

if you're going direct into the FX Return, you're basically bypassing the master volume knob as well (since the Send of the amp isn't used), which means that your clean tone is pretty much at max volume, and it's kinda dull.

Note that the Fireball 25 and MT15, as well as the bigger EVH 50W all have 'big' tubes; 6L6.

This happened with my Caliber 50+ as well in the fx Loop. The TC Alter Ego V2 has no issue, but an Ibanez Analog mini delay also sounded extra muffled.
According to Mesa there's no fix for that... It seems like a level or impedance mismatch.
Sure, but I wouldn't want to give up such an awesome crunch/med gain Marshall-esque channel because the clean channel in a 3-channel amp is not to my liking...
