I currently have a EB junior that completely destroy the low end (flub, flub  )
Is there a volume pedal that is transparent and works well?

thanks!

Edit: What about the Boss FV-500. It`s supposed to be high impedance == less tone suckage?

I think an active volume pedal would help. The boss FV-500 gets good reviews from what I have seen. I have a Visual Sounds 10th anni Volume pedal that is active (can be passive too with a switch) and I don't notice any tone suckage.

Goodrich makes some really nice volume pedals as well, they are passive....

I have a morely little alligator active volume pedal that works great in fx loops and doesn't suck tone at all.

the one on your guitar
Yeah, I do use the volume knob on the guitar. However, It's not really practical (for me) for guitar swapping on stage or volume swells.

I have some serious love for the George Dennis stereo volume / pan pedal. Clean, no tone loss, optical and very handy for splitting guitars.

I use a Little Alligator at the end of my pedal chain. To me it has a horrible sweep. Pedal is down 1/4 of the way before you hear anything then it gets loud in no time at all.

I tried both the Alligator and the Boss FV500H and the Boss won out. Great pedal, smooth sweep, tuner output. No tone suckage
 I use it at a gig last night and I like it !
