I have a Gigrig G2 that has 4 remote switches via 2 TRS connections for controlling amp functions. Does anyone know if it will be able to switch from clean to BE and BE to HBE on the newest BE100's shipping now, or would I need to have external switching jacks installed for it?

The G2 should switch your channels and the BE to HBE with no problem. You'll just need a stereo y cable

Maybe I'm slow, but I'm not sure I follow. The BE100 only has a single jack for a footswitch (that I recall, correct me if I'm wrong), so how would a Y cable help (2 plugs for 1 input)? I could possibly use a TRS cable from one of the jacks on the G2, just not sure how the footswitch jack is configured on the BE100 and if it will work.

You are absolutely right - I would hope that 1 TRS output on the Gigrig should do what you need it to - simply use a single TRS cable.
Dave has commented in previous posts in this forum on how the Friedman foot switches are configured & how to configure your own switcher to work. Perhaps try a 'search'??

I've searched, but I know the BE100 has underwent revisions over time. I'm not sure if the configuration talked about in the older threads still applies to the latest model.

It's a trs switching jack. Tip is clean to dirty and ring is BE to HBE
