Seymour Duncan muddy neck pickup mod capacitor question

Do I need to remove the capacitor from the tone pot then add a .047 to the volume hot wire?

Nah, you just add the cap in series with the hot. That will remove some low end. If you remove the tone control you can get a little more high end.
