Unequal/wavy sound

Like in topic.

I recieving a unequal . wavy sound when i'm playing powerchord ( for example : 4 fret of E , and 6 fret of D and A string).
I changed today my strings , streched them proper and hard , tuned and set intonation to ideal spot.

What's going on ?
My guitar is Dean VMNT with Seymourd Duncan Live Wire
 
Fretting too hard, not controlling the attack, or perhaps both.

Try and video yourself playing. Place the camera so that it looks either up or down the fretboard so you can see the strings horizontally. You might find you are bending them slightly.
 
Perhaps you need a better setup, maybe one of the frets is buzzing somewhere without really sounding like it. My guitar is in need of some neck adjustments with all the temperature changes here, on my 12th fret, my bottom note is hitting something and anything around there sounds kinds weird, but at the same time its not really buzzing, just making the sound slightly dead. So perhaps a good setup is in need beyond intonation.
 
Oh no , My intonation was perfect.

I've got rather low action -1.5 mm above E1, and 1.8 mm above E6 , I've got a fret buzz , but i can't hear it on amp.
Maybe I'm attacking the strings to hard or something , this can be my fault , but how i should hit the power chords ?

Yeah I am not saying its your intonation, I think it sounds like a string may be hitting a fret causing the sound to respond what you are hearing in some of your chord shapes. I noticed the same thing on my guitar, and it is because a string is flattening out on a fret in some places and causing it to sound weird. maybe just for kicks try raising the action a little bit and see if that eleviates things. My weather has been changing so much here, some days my action is higher and somedays its lower just a little bit.
 
What else i can do ?
I don't want to raise my action ...

Maybe my tuner is fucked ? ( It is BOSS TU80)
I mean , it can say I'm in tune while I'm not ...

I mean I am not sure I am right, but it certainly sounds like that, your neck may need to be adjusted, relief added so you can keep your action but not have it deaden out in certain spots on your fretboard. I am no expert, and usually if something is confusing me about my guitar I take it to a good guitar tech who knows way more then I and can fix the problem. But like I said, if I had to guess, I am thinking one or more of your guitar strings is being deadened out in various places on your fretboard when you chord causing them to not vibrate properly
