Bird flu on noon news, flocks of thousands of ducks will be destroyed (they call it culling, killing is too violent) but in the same story: bird flu is not harmful to humans if birds are cooked properly. So why are the farmers forced to kill their flocks and start over? Simply keep them contained until butchering time.

Mostly to keep it contained and stop it from spreading to other avian livestock like chickens and such. Disease can wipe out a large amounts livestock if left unchecked.

Pretty sure bird flu can possibly be spread to humans through live animals.
Also, eggs are not always fully cooked, duck breast is not usually fully cooked, etc.
