I'd use a TS-type pedal, but that was mentioned before, and you want to use the Klon-type, so...
Use a Les Paul-type guitar with a Duncan JB or a Duncan Distortion.
As far as the amp goes, just run the treble low and the presence high. The treble knob on Rectifiers acts almost like a midscoop knob, and Adam's stuff is pretty mid-forward. Keep the gain conservative. Keep the mid knob kinda neutral-ish, and keep the bass below 12:00.
Not much science to it, to be honest. Use your ears.

The settings I put up earlier in the thread are his actual settings. They came from Joe Barresi. Not Glen.
Adam recently said the Marshall cab has greenback not blackback speakers.

Man really. Be serious. I owned many rectos and marks, now a VH4 and no fucking other amps in this entire world sound like a Diezel, nothing. Do you want to sound close to Adam? The Rectifier, boosted with a TS (No, you can like the klon more but for Tool a tube screamer type is better) can be good enough. But when I read the Crab is better than the Recto I laughed, not to be disrespectful in any way, but no way. Buy a rectifier, play it extensively and then judge. The first time I tried a Recto in a shop I hated it, but I bought my first one, after a month I thought the exact opposite, and I used Recto for 20 years since then. So...

I don't know if he still does, but I'm pretty sure his rig is three amps, including the Diezel and the Marshall. I guess it's a Mesa too? I'm pretty sure he uses Mesa cabs for the Diezel and whatever the third amp that isn't the Marshall is.

I was under the impression the third amp was a Rivera knucklehead at one point. But the super bass and diezel are the sauce here for sure

His third amp seems to be interchangeable, and I'm pretty sure he's used a Knucklehead Tre and a Recto quite a bit.
As for his tone, it's not really anything special or difficult to achieve. I got a VERY convincing Tool guitar tone with a JCM900 4500, Boss SD-1, and an EQ in the loop. Adam's tone has a lot to do with his attack. If you can't replicate that, then you could play through his own rig and still not cop that tone.
