I think I may need a new tailpiece/bridge setup LP Jr.

So it sounds a BIT off even with the guitar in perfect tune.
I check the intonation with a snark and everything matches up.

I am thinking a better bridge will help??
This is the guitar center speical Jr.

Maybe a bridge of a different material, or a new nut, or different/bigger strings, lots of little factors here.

Right,
I did put EB heavy bottoms in it and it seemed a bit better.
I wonder if a good quality nut, bridge, pickup, pots replacement will help or if I should just return it and save up for a better backup guitar

Do you like playing the guitar? If you do then the stuff you're talking about is cheap. If you're on the fence about the guitar then you may be throwing good money after bad.

It feels great! It's a very nice backup guitar ya know?
I think that these few upgrades will kick it up another gear.

I have the same model guitar and got a Tone Pros AVT2P bridge. No problems with intonation and it's pretty much direct replacement for the stock bridge. You can use the original mounting bushings.

This is what I was going to suggest as well.

Another bit of advice...don't intonate with a Snark. You want something more accurate than that (Peterson, Turbo Tuner, etc).

I don't know what this tailpiece is called but looks pretty badass.
