I think I could be fine with leaving the EQ and FX loop active all the time and currently I really only need to switch Rhy 2 and Lead.
The FU-3 is pretty big so I would like to figure out how I can use those individual jacks on the head to switch just between those channels.
How would I do that and what sort of switch or switches would I need?

I am building a new Trailer Trash pedal board out and would like to leave a spot for either my 2 button Helios Switch or something in a similar small footprint to switch Rhy 2 and Lead on the Mark IV when I gig that amp.

I made a ftsw for a buddy and his Mk4 combo years ago for the same thing you're doing. The switch needs to be SPDT, and you'll need a 3-conductor cable like a mic cable. At the amp end, you'll need to terminate the cable with two 1/4" ends. Plug one into the R2 external switching jack, and the other into the lead external jack. Rotate the Mode switch to EX SW and you're up and running. If you want LEDs to kick on, just wire them in series for each cable lead. Easy cheesy.

A boss FS-6 should work for that application. Cheap solution. I used one with my mark V and had no issues.

I bought one off Ebay that is small and let's you switch between just the channels.I think it was by Switch doctor

Can you use one of the single Mesa switches? I was thinking about this too.
For live I never go to the lead channel and don't need that huge switch. I always leave the loop and eq on.

So one side plugged into the Rhy 1 jack and the other into the Lead jack?
I'm curious how the amp would handle both switches on or both switches off.

Should be able to use a TRS cable into r2 and lead inserts. Toggle between them using the footswitch. If those are the only functions you need, that should work. You camber the FS6 to momentary or latching type switching. I can't remember which type the Mark IV uses but the manual will tell which to use. I also used a G major to switch it when I had one but was going between R1 and Lead channels. Same principle though.
