Yes. I do exactly that.

No big deal though, you put it in latch scene mode and it's one button press to change scenes, which also sends a MIDI command to change amp channel or whatever.

I have an M13 in the loop of my EVH 5150III 50 (well, four cable method actually) and it works a treat. Replaced a Nova System with it.

I use a Line 6 M13 with mine for FX and MIDI switching. I also put a clean boost (the Tube Comp model) in the loop when I'm on the green channel to balance out the volume discrepancy. At gig volumes, it's barely noticeable anyway, even more so if you run the gain around noon. I don't, I run it...

I don't dislike them but I find them a bit hyped in the lows and harsher highs. They can sound great but there are speakers I generally prefer.
