How about an SD Custom SH5? That is brighter/more cutting/more open than the JB. I haven't quite gotten along with the JB. Swapped to an SH5 and it cuts more.
For overdrive I love the Seymour Duncan 805. Picked this up recently and it's the best overdrive pedal I've played through. Sounds better than my Maxon OD9 and VS Jekyll and Hyde.
Something's wrong. But the fix should be cheap. Maybe the pickup selector was mounted or wired backwards. How does the other pickup sound, if there is one?
Otherwise check the wiring and the pots and tone cap to make sure they match SD's recommendation. Should be 500K pots if I remember...

Clip 1 sounds like the Hagen with those biting attacks. Clip 3 sounds familiar as the VH4. Clip 2 sounded different, haven't heard the 667 before.
SD Custom is a good choice. I haven't tried the others mentioned here but I have done a JB to Custom swap. It fits the description. Sharper with tighter bass than a JB, less round sounding.
+1 on using an iPhone or iPad app. I like the tone of Ampkit+ best of the apps out today. You can open any song in your iTunes music library and hear both the song and your guitar at the same time.

I recently put Dimarzio D Activator-X pickups in a bright guitar. Works really well. They are very full/thick pickups. And I'm using a 500k pot and .22 cap with them.
It's line level but there's an easy fix for using it with an amp! Just run it straight into the amp's effects loop return. That will bypass the amp's preamp and it should be expecting a line level signal at the effects return.

I had this issue on an amp and one fix was to put a buffer between the amp's effects send and the effects. I didn't notice any tone change from doing this, so kept the buffer in line. This was using a Visual Sound buffer but I think any would work.
