4th string issue

Hey Guys,

Not sure if this is a common issue or much discussed but couldn't yield a search result.
Anyways I find when I palm mute the D string anywhere from the 3rd to 12th fret it's very dead, like not chunky.
I'm pretty sure it's fretting out or can't take a heavy stroke but my 5th and 6th strings seem to have good clearance and is perfectly chunky so I'm hesitant to keep raising the bridge.
I play an Ibanez RG550.

I wonder if I should consider a heavier D string or spot level the frets for that string etc.

Any suggestion would be great. Thanks.
 
It sounds like it's more of a bridge or nut problem. What does it sound like unplugged or clean?

Same. Open D sounds fine so it's just in that fret range.
