I'm going to bite the bullet and use it for midi channel switching and modulation in the loop of a 5150 III.
Which has better fx and which has better amp sims?

I am using the hd500x with the 5150 III 50 watt. I am using the black face fender sim in the fx return for my clean sound which takes care of the volume mis match between. I am using the 4 cable method also. I am very happy with this set up.

Good to hear!
I do have 2 questions though... do you have any issues with noise like pops or clicking when changing amp channels via midi?
Can you set it up to have one row of footswitches for channel and fx presets and another row of switches for on the fly effects?

Well you can't use the 11R by itself for midi switching.. you'd need a midi controller.

As far as what the PODHD500 can do as a controller, check page B-5 of this:

http://line6.com/data/6/0a06434dfb244f7 ... Rev%20A%20).pdf

It looks like it can be configured to send program changes (presets/channel) and control changes (switching for effects)

Pod - at least it's supported.
Eleven Rack is fully supported by Avid. So that's not really an issue. There was a statement issued about ongoing support and no plans for retiring the unit. Additionally they released a stand-alone editor.

"Fully supported", yes. Maybe I should say they haven't done squat for development since about a year after the unit was first introduced. It's been 4 years since they've made any upgrades. That's a lifecycle for most units out there. But hey...whatever floats your boat. It's a good unit. But dated.

I have had both, but used both as standalone devices for the most part anyway.

To me, the 11R wins hands down with the amp sims. The quality of the fx...tougher call. I'd say they're on par with each other.

I did try the HD500 4cm with a few heads at the rehearsal space and I gotta say I didn't like how it changed the sound of the amps. The 11R I never tried like that.

For 4cm use I'd look for a Digitech RP1000 or may be a GSP1101.
