I'm just super confused. Why not run 4CM using the MKIV loop and then connect the PS to a MKIV speaker out?

If you're referring to this signal chain:
The route I went was guitar -> Axe input -> Mark IV -> Fryette PS-2 -> Axe FX -> Output
The idea is to have both pre- and post-FX. Normally, you'd have send and return jacks also coming into play, but this way would allow the Axe FXIII to both be in front of as well as behind the amp.
