You use it correctly IMO as the base tone remains either when in use (a delay for example) or when bypassed. My bad, I've used this term a lot... Then again, when I track my songs on the screen, and see, say, my Eventides come into play or my Mk.4:23 boost, I see that it either colors the sound when activated, or it doesn't, it just 'affects' the sound. If it doesn't color it, it's transparent. Eventides do color the sound, but quite a bit to my liking actually... The Mk.4:23 doesn't color it at all - just boosts the bloody hell out of it and tears the front end a couple new holesTake the MXR CC delay, it's pretty dark in its effect - this is NOT transparent.
Anyway, just a pointless dabble at justifying my use of the term transparent.
There's a host of others too... Chewy, brown, kerrang, sizzle, fizzle, middy, focus, 3D, percussive, chimey, piano like (come on, people, an electric guitar rig sounding like a piano??), and the list goes on. Funny thing is?? Most of us here ALL get it... So we have our own language - that's cool by me.
