Recommend a single coil for neck--Charvel content.

Will DiMarzios fit?

The neck pickup cavity looks really tight, and the DiMarzio rails-type single coil casing is slightly larger than SD mini humbuckers. Years ago I tried putting a Fast Track into a top route guitar but had to exchange it for a SD because it was too big. Also, (some?) DiMarzios have that tele-style flange (i.e. trapezoidal wiring board) that hopefully your guitar under the maple cap is routed for.

For comparison, here are the DiMarzio and SD JB jr. dimension diagrams to check against that of your pickup cavity:

I have the Duncan Lil 59 in my Mammoth Custom. I love it personally. One of the few single coils I really enjoy. I guess it's not a true single though.

I've got a Dimarzio Injector in my red charvel (pic in my sig) and it works well for overdriven legato stuff. I've also got a duncan STK-1 in another charvel and it has a slight volume drop compared to the JB, but it cleans up especially well and works great with an overdriven amp.
 
Perhaps I missed it but did you say what the bridge pup is you are using? Makes a difference. Do you have a SD JB jr made for neck or bridge position, what is it's output on the meter? The outputs can very a bit. I have a Lil' 59 that is on the hotter side of the SD specs posted. You probably already know Lil' 59 is a lower output pup than the JB jr. JB jr., Lil' 59, Chopper, etc. are not true single coils. There should not be volume drop when going from the bridge to the neck position. If you have the neck pup at the right height, it would be indicative of an output mismatch. If you are matching the output, etc. to the bridge, no matter what you place in the neck position it should be louder. That is just the way it is. Good luck.
