Adam Jones, guitarist for Tool, has a very unique tone. Despite that fact that his gear is relatively simple and well documented on the net...his tone is illusive. Must be in the fingers mostly.

The tone he has on Sober is what first got me into these guys..
The songs are so layered, even after listening to them for years I still hear parts I hadn't heard before all the time.
+1 on the live tone. I've been chasing that lately....it's absolutely phenomenal. When doing covers, I Used to have different parameters set up for each album; but since going for his live tone, I've noticed that it fits well on top of every album. Interesting, I think.
I agree, that's one of the things that I love about Tool...no matter how much you listen, there's always more.

This guy had a tone live that rivaled anything I've heard. You probably can't tell from this 20 year old video, but i still remember how awesome this guy's tone was. Dave can vouch for me on this one. And you can tell where Zakk Wylde got some of his pentatonic licks from, just listen to 1:14.

i'd take paul clark's petros crown of thorns guitar-far and away the best acoustic guitar i've ever heard-- and marry it to the recording signal chain used on gary morris' "Live" cd.
his soundman engineered the cd, and he was a very cool and talented dude who grew up with scott henderson and had an intellifex in his PA rack he used for vocals!

Not sure if he used it on the album, but he did use the Rectos and Les Paul's on the tour. Here's a Letterman performance back then where his tone is damn close to the album and sounds great using that setup:
