It acts the same as a treble-bleed on the volume pot of a guitar, by allowing upper frequencies to pass thru as the knob is turned down. Removing the cap just eliminates the treble-bleed action, and because of this, the lead channel won't be as bright when the gain isn't cranked. If it ain't as bright, you can then run the Treble and Presence knobs a little higher. At least, that's what I do. I also run the crunch channel with its bright switch off, which also does the same thing as the Haynes mod but for the crunch channel: eliminates the treble-bleed cap.
